Is it possible to use your auto settings on a NIKON DSLR while using a wireless flash trigger?

Ok, I purchased a wireless flash trigger which included 1 transmitter , 1 receiver, and 1 cable for a studio flash. My question is it possible to use the wireless flash trigger on the Nikon auto settings such as portrait, landscape, close-up, etc? When i switch to a auto setting the internal flash pops up and it does not recognize the transmitter as a flash, i guess. I have a nikon D90 and a sb600 flash. Yes i know i can use the sb600 on commander mode as an option of a off camera flash, but i dont like having the internal flash go off as well. Also when i use the flash with the wireless flash trigger on professional modes my pictures come out very over exposed. I know my settings are not correct so if anyone can advise on what i might be doing wrong would be helpful. I am new to the DSLR's and just want to take good pictures. Thanks in advance!

With an off-camera flash setup you're entering into advanced techniques. Learn to take more control of your results with P or A mode (for some degree of automated flash output), or even use M (which also requires you to dial in the flash output). The scene modes are not meant for this stuff.

To mute the pop-up flash, dive into menu option e2, set the camera to commander mode and set the built-in flash to "--". This will let you control the SB-600 even without a transmitter: the D90's pop-up flash becomes the transmitter by firing a brief pulse to activate the SB-600 before the shutter opens.

I use a similar setup with my D200 camera and SB-900 flash. It's not as fancy as using a proper radio transmitter but most of the time it gets the job done - and it's free. For this to work the pop-up flash requires a clear line of sight with the off-camera flash(es).

Since I don't own an SB-600, I looked up the flash settings:

"On the SB-600 you need to hold down "ZOOM" and "-" simultaneously for two seconds. Next use the "+" or "-" to scroll to the squiggly line with an arrow at the bottom icon and use either "ZOOM" or "MODE" to turn it on or off. Then hold down "ZOOM" and "-" simultaneously for two more seconds and the SB-600 will now be in Remote Mode.

Finally, align Channels and Groups between the Commander Mode (in this case, on the D90; but it is also available on the SB-800 or SB-900) and the Remote Mode Speedlight. Typically you start with Channel 1 and set the Remote Speedlight to Group A and any additional Speedlights to Group B or C. "
